No - It won't mess up your PC. I have both,
I just don't run both usually at the same time.
They're both app.'s and so each in its' own way
will slow down your computer, so I recommend
using just one at a time.

You can have both running, with no real adverse effects to your PC.
However, you may find it easier to update your contact list from one to the other and use your favourite. The only problem with using one is that certain features aren't available, for example, if you're signed in on Yahoo and a contact signs in via Live messenger you may not be able to use some emoticons, a cam or voice.
